"After Judgment Day, there must be a third faction besides the resistance and Skynet. The third faction is working with John against Skynet. I think the third faction is led by Weaver and John Henry/Turk. The third faction captures Skynet's terminators and JH/T reprograms them via his hard wire cable connection and allows some of them to work with the resistance. Skynet has sent terminators back in time to try to stop the third faction, like it sent terminators back to kill the Connors. Both Ellison and Sherman have been important in JH/T's development, so there was an Ellison terminator and the pretzel girl terminator was supposed to kill Sherman. Both terminators were stopped, as was the Greenway terminator who tried to take the strategically important Serano Point power plant for Skynet. Instead Weaver got it, which is how it came to be possessed by the resistance after Judgment Day.
Cam started out as a Skynet terminator, but she was captured and reprogrammed by the third faction, perhaps picking up some of JH/T's memories in the process. Since the third faction does not have a time machine, John cooperated with them to send Cam back in time. While she knows John from the future, she is in fact an agent of the third faction. Her collecting of materials -- chips, coltan metal, terminator flesh -- has been to supply Weaver for third faction projects, most obviously the rebuilding of JH/T's head. She could easily have given materials to Weaver at night on her way to the library.
The three dots is the sign of the third faction. The three dots on Sarah's wall are to warn her about Cam. I think Cam goes bad again and starts Skynet in the military-industrial complex computer where Fischer put a backdoor. I think Jesse is a grey sent by Skynet to make sure Cam becomes angry at him (+all humans) as soon as she can feel emotion."
